Ok...it's a bit far out, but nothing seems too far out in these thru the looking glass days. Here goes.
The US military has developed and probably deployed "less than lethal" Directed Energy Weapons (DEWs). Odds are that others have this technology as well. There are several varieties. The one I would like to discuss is of the acoustic flavour. They say that it is used for everything from area denial of people to fatiguing metal.
As an alternative reason for the AA flight 587 breaking apart, I purpose that there was use of a DEW.
Eye witness accounts say that they saw an "orange glow" around the body of the plane.

"...Retired firefighter Tom Lynch said he was walking on the beach when he saw an orange explosion on the plane, just before it plummeted into the middle-class neighbourhood. "...
Could this be cause from acoustical excitement of the air and water molecules surrounding the effected metal?
I have included some US military website links with information on acoustic metal fatigue weapons.
I found these with just a cursory search on google.com which means there are probably a lot more sites with better and more detailed info. Have a look for yourself.

"...Another promising technology is high-powered acoustic generators that are used to produce infrasound (below 20 hertz and inaudible).
This low-frequency, high-decibel sound is emitted in bands that resonate in certain body cavities, causing the disturbance of body organs, visual blurring, and nausea. These effects, becoming more severe as the decibel level increases, range from temporary discomfort that disappears after a few minutes to permanent damage or lethality. Additional antimaterial effects include the embrittlement or fatigue of metals, thermal damage, and the delamination of composites...."

"...Acoustics: Low frequency, high decibel infrasound from high power acoustic generators can cause blurred vision, extreme nausea and even death. Additionally, it can be used to cause metal fatigue, thermal damage and delamination of composite materials. (Noriega only got loud music)..."

"...As Infra-sound, or Ultra-sound, you won't hear it, yet the energy levels can be high enough to make some metals flow like water, and blast layers of bullet-resistant carbon-fibre into tiny shards..."
